Nakata Shoten seems the most famous military shop in Tokyo.
It has even a wikipedia entry.(in Japanese)
There are two shops in tokyo.
Okachi machi shop and Ame-yoko shop
both 1-2 minute walk from JR okachi machi station.–2,DVFC:ja&q=%E5%BE%A1%E5%BE%92%E7%94%BA%E9%A7%85&um=1&ie=UTF-8&split=0&gl=jp&ei=kaFcSuDBGtCfkQWMsZXeDA&sa=X&oi=geocode_result&ct=image&resnum=1

    Here’s a detailed map(all in Japanese)
Red square on the right is Okachimachi station, and the left is Ueno station.

    Hope this helps.
